1. I Already Have Jailbroken My iPhone 4s, How Can I Update It To 6.1.1 Safe?

Restore your iPhone from a backup then upgrade to 6.1.1.

Yes you will unless you have paid ones which will stay on your cydia account. Maybe take a few screen shots of the repos and tweaks you have so you'll remember.
