Aye guys, SemiRestore has been taken down across the board pretty much, but I have a working SSH version of it. I never could get the application working but this worked fine, so here is how to do it.
Remember this is iOS 5 to 6.1.2. No higher, no lower

And copy it to /var/root/
Now open cydia and install afc2add and make the apt 0.7 packages (multiple things) are installed
Now download and install something that you can use terminal with (I use iFunbox here:

If you haven't changed your password for root and you use iFunbox, skip the parts in red
Open up the terminal FROM THE APPLICATION (the on-device terminal will not work)
and type this:
su
This gives you root access
It will then require a password, if you already have changed it, you know what it is.
If you haven't changed it, your password is "alpine". When you type alpine, it may or may not show any characters depending on what terminal you are using. This is normal.
Now it should say
*Name of your device* #root
Which means, you are now at /var/root
If not, type
cd /var/root/
and you will be in the correct place.
Now, we are going to type
+x chmod SR-WOLF
Hit enter. Nothing should happen.
Then type
./SR-WOLF
^There is a period before the slash
Once you type that, you will see a bunch of text. It will then ask you to
type the number 0 to confirm, so do that and hit enter again.
The semirestore will start.
This should fix any error you have without losing your jailbreak and it's faster than a full restore.
Keep in mind this DOES NOT reinstall firmware or fix any files, it just:
Deletes ALL Cydia packages besides the ones to keep Cydia working itself
Removes ALL user data
except contacts, calendar stuffs, (I think music) and notes
This has saved me from restoring about 3 times now on my iPad 2nd gen. Works on all devices that 5.0-6.1.2 supports.
