We've know about this. X is a confidential informant, giving info to Mason, Hudson, and Weaver after they all went A.W.O.L. from the CIA. I believe he/she also informed Hudson about the C.I.A. hit on the trio. He/she also told Weaver his sister was alive. Black Ops 2 (assuming they make it) will most likely involve Mason, Hudson, Weaver, and Woods revealing the C.I.A.'s black operations.
