I would say Yu Yu Hakusho has the best plot.
DBZ for the battles, action scenes, and character conflicts. The problem I have with it though is starting in the Majin Saga it just began to go downhill. So I can't say it was my favorite anime.
Dragon Ball just doesn't suit me.
I found Bleach to be a bit odd for me and it lacked too much action, the plot was weak for me. I tried about 50 episodes, I can't do anymore.
Inuyasha is a descent anime.
I never got into Death Note.
Never seen Desert Punk.
Dragon Ball GT made me cry out of despair of how downhill the anime went.
Never got into Full Metal Alchemist.
I thought Naruto was weak, but the build up to Naruto Shippuden was worth the wait

So my favorite would have to be Yu Yu Hakusho, unfortunately it is not as popular as DBZ.

Watched DBZ as a kid and tried to go back to it recently, it doesn't hold my interest at all anymore.
Bleach is pretty good in terms of story, but the filler is horrid. The only things I liked about the first Naruto series were the music and the epic Naruto vs.

fight. Shippudden is pretty damn good, except for the filler, but the filler isn't as bad as Bleach's. One Piece is great, and seems to have the filler spaced out rather healthily for how big it is. It's definitely my favorite of the big 3.
Death Note was pretty cool, too. It seemed kind of like they dragged it out toward the end, but I liked it.
I remember watching a bit of Zatch Bell on late night Toonami, but I don't remember it well enough to really weigh in on it.
FMA was decent, but Brotherhood was freakin' great. I voted FMA, but my vote is more for Brotherhood than the original anime.
I haven't seen enough of any of the others to make a fair judgment about them.
To the guy who said to add YuGiOh, I don't know if it's just the dub, but I can't imagine that show being good. EVER. It just seems inherently flawed. People attacking each other over a children's card game? Although, to be fair, One Piece is about pirates that believe in hard work and charity, while Naruto is about ninjas who can breathe fire and walk on water.

LOL Naruto Shippuden is 100 times better than Naruto then. They actually know cool jutsu.
