Well, if you are running a Bukkit server, you can just download the Permissions plugin and set it up through there.

with plugin enabled do you have to individually give groups permission to do certain things or will that be done automatically.

For each plugin on the bukkit forum it will have permssion nodes if the plugin supports plugins. You just simply add the nodes under the group you want to be able to use the plugin. If say you want members upto moderators to have it just add it to members permissions and put moderators inheritance as member . I'll help you out more if you need it.
