First HDD has 4.00 OFW
Second HDD has 3.55 CFW
A new firmware is coming to PS3, I update 4.00 to 4.01 for instance.
Will I lose my downgrade on my other HDD?

You can boot your ps3 with the different HDD's, but you also have to flash the FW data to the chip whenever you switch the HDD's. the E3 team refers to it as a 'half-dual boot'. It is hard to get more info on this exact topic, that is why i keep seeing quesions like this.
If you update the 4.00 FW HDD you won't lose the data on the 3.55 CFW HDD. It will stay 3.55 but on the HDD that you updated you will have to back up the bios for the new FW.
