No I have rebuilt database 100 times. Even a hardrive format will not delete your jailbreak.

Rebuilding your database is kind of like defragging your hard drive. Well, actually, it's nothing like that. But it kind of is.
Doing so will not harm the firmware on your console, as it doesn't & can't write to the flash where the firmware is stored. As KAS said, it's also safe to reformat your drive if you ever need to, all you'd have to do is re-install your firmware & your system would be back to how it was.
