If you are doing it online via SonyEntertainmentNetwork.com or whatever then yes. However it wasn't too clear which way of deactivating your account you approached... i.e via online or on console.
I never really deactivate accounts via my console since I usually have another friend on it so I have to do it online. But I will take a whack at it... Your account has already been deactivated from that console. And I can only assume this because of the error message you've received.
To reassure that all consoles has been deactivated from your account try using this and check your devices...
