In iTunes right click the songs you would like to delete and choose Delete from the menu then syncing your iPod..

It won't effect my jailbreak then?

Just sync it with your itunes library and all the songs will be replaced by your songs but remember not to update it as you will lose your jailbreak if you do only sync.
