Renaming a file will not corrupt it. You can rename specific files within reason, and they will work. If you rename a .JPG to .GIF the image will still work, but it won't actually be a .GIF.
Same concept with a package file renamed to a .DAT file. It'll still work just fine, and it won't corrupt it. You need to rename it simply because PS3 HDD Studio doesn't read the .PKG file.
Yes, in certain cases renaming certain filetypes to different filetypes will render the file useless or broken, but in this case, we're fine.
And to answer your second question - all this tutorial tells you to do is decrypt the patch, not the PS3 HDD. The tutorial is telling you to select the drive in which you want HDD Studio to dump the patch after it's been decrypted.
