Well, to be honest, I think it's the issue because I only know about this because of using OpenSSH for iPhone and WinSCP or Cyberduck and a lot of the time when transferring apps over, wrong permissions for the .app file caused the app to crash straight away and return to the springboard. I've been more into the iPhone hacking scene since 2007 you see.
I think when you select the patch in Filezilla, the normal patch and copied over patch by FTP will have rw-rw-rw or something like that in the permissions column and when a patch was transferred over by USB it was just rw-----.
The USB method caused me problems with mods not appearing and that's the only thing I noticed was different when transferring a patch over FTP and the USB program. This is just from the top of my head btw. :rolleyes:
I've never really used Filezilla so I'm not sure it would be as easy to change a files permission as it was pretty easy on an iPhone with WinSCP :/
