Trying to think of 90s cartoons now, most obvious ones are from cartoon network.
SWAT Kats: The Radical Squadron, Pokemon and Sonic the Hedgehog are the ones which come to my mind first of all :p
Tons of shows from BBC/ITV which had cartoons.

Most likely Sonic the Hedgehog was the first one.

Cats & Dogs, I think that was the name of it.
