Should I remove all of the jailbroken applications that I have downloaded, including Cydia (if I can)? (That is before I update it and jailbreak it...)

when you update it restores it so it will get rid off all those anyway

But you can download AptBackup from Cydia make a backup update jailbreak on 5.1.1 and recover everything back so you don't need to download everything again from Cydia.
