Anything that has a function of touch screen, i always cover it with screen protector. And i don't think Sony will replace that kind of damage even in warranty... Just accept it and think of it as your mark, incase it got lost or someone stole it and claim its theirs, point them your special mini scratches.

I'd call Sony if it's still under warranty, so you can ask what all is still covered, or if they can do anything to help you. My daughter dropped mine down the stairs and shattered the screen and broke the case, and Sony replaced the entire Vita for me

^ That. My first console came with a problem in the camera app (it would always give an error and wouldn't work at all) , and even after updating the SW it wouldn't solve it, so I called sony and they sent someone to my house to pick it up and after a few days they delivered a new one
