Oh god I had something like this happen before but I can't remember what I did to fix it. Just try monkeying around like running far away, duck into a building etc. If I remember what I did to fix it I'll private message you it.

Have you tried to quit the game? Or try going back to the city where the guards were attacking you because I had this happen to me but like Donnie said above my post I can't remember what I did either, try looking it up Youtube.
