The invisible ships happen if you have a DLC ship selected and don't have the DLC installed. It is only invisible to you. Sometimes it glitches to invisible if you change ships while in orbit.

The PvP in this game is so broken I don't think they can ever fix it. It is broken at the concept/design level is why I say that. Being able to use your gear from single player in multi player just gives higher levelled players too much of an advantage. Any DLC they sell you to get to higher levels is just going to make it worst.
