"I think the strongest piece of evidence that we've not received all possible chests lies in the Planet Viewer. The 'Vault of Glass' icon still shows 'Rewards Available', and on Hard: 'Unknown Rewards'.

When you finish the Daily Heroic, 'Special Rewards' are is no longer displayed
When you finish the Weekly Nightfall, 'Unknown Rewards' is no longer displayed

The most common theory is that one (of how many?) is at the Jumping Puzzle after taking down the Templar, because there are is a lot more area that seems to be of a quality fit for use/travelling to (the Vex Gate on the right when facing away from the Main Boss room.

Good find, some of my friends say they heard another chest in the maze near the exit...

Here are the chests I know of so far.
1. Chest on your way into the Templar area. (Ascendant stuff)
2. Regular spirit bloom chest after you beat the Templar (in the hole in the wall on the left)
3. IF you beat the Templar without him teleporting, than on your way down through the hole in the wall, a chest with ascendant stuff will spawn near what looks like a vex timegate. (note this is on a timer. Get it quick or it will disappear)
4. Chest after the small pathway down to the Gorgon's maze. (chest on the left of the maze)
5. Chest in the small vault (right side of the maze)
6. If you beat THE ENTIRE VAULT on HARD with NO ONE DYING THE ENTIRE TIME (even the maze) IN ONE RUN THROUGH (Caps are for emphasis) then a 6th chest spawns after you kill Atheon.
