Is there anyone that have modding experiences with EBOOT.BIN Modding? I need to see what's changed, and you haev to help me changing out something else on it...

Have you decrypted both eboots so they are both elf files yet? If not, do that. When I have them both decrypted, I open them with the hex editor program HxD and press CTRL + K to get the window for comparing files. I select both decrypted eboot files, and as long as I keep pressing F6 it will keep finding the next thing that is different between the 2 elf files.
