Yes CCAPI will still work if you have a debug eboot installed but if you are using a BO2 tool I would suggest deleting any debug or .self and use a clean update package,Any update after 1.11/12 have a higher chance of getting banned.

I installed the ccapi 2.5 and it connects to console manger fine but like when i am on gtav on any tool it doesnt connect any suggestions?

CCAPI 2.50 doesn't have many tools made because it's a joke. I suggest using 2.0
