You cannot lose your CFW from either. Formatting system deletes all of the hard drive. And Restoring file system is what it says. Restores the files in the system if I'm correct.

Nothing will happen to your CFW Formatting will just remove your cache, gamesaves, trophys, game data and history with browser and on the OS. Restoring your file system just defrags your hdd in a sense making your CFW run a little smoother (I recommend this every month or so)
