The file system of the hard disk may be corrupted
This system will restart, check the file system and restore it if it is corrupted. If the file system is corrupted, it may take two to three hours to complete.
But it's stuck on it :/ everytime I click on X it fades then it pops up again.

Reinstall your CFW that should fix it... I've had the same similar problem were it would keep popping up when I turned on my PS3...
