FTP stands for File Transfer Protocol.
It allows you to overwrite files in your PS3's Internal HDD via your computer. This is how you will overwrite the EBOOT.
First, you need an FTP client that will allow you to do this. I would recommend FileZilla which can be downloaded from

Go through the installation process. Once you have done that, you will need the PS3's IP which can be found in the System Settings. Once you have that, you want to open Rebug Toolbox while doing this and then open FileZilla on your computer.
In the host tab, type in your IP.
Once you have done that, press on Quickconnect.
The box that says Not Connected to any server should change and show folders once it connects.
Double click on dev_hdd0 and then press on game and find NPEB02266. Once you do that, navigate to USRDIR and then you should see an EBOOT.BIN. Download the one you want to use and make sure to extract it if it is in a .zip or .rar file. Once you do that, find it in the box on the left and then drag it in to the box on the right to overwrite the file. It should ask you if you want to overwrite, make sure it has Overwrite selected as an option and then press Ok.
There will be a progress bar in the bottom. Once it finishes, you can exit out of it and you should have your modded EBOOT.
