No the mods wouldnt be in your system.
Could you please phrase this better as its hard to understand.

I suppose it depends entirely on what you modded and how? if you replaced eboots and selfs and did not bother to save the originals you might be better off just deleting the game and reinstalling.
A rather vague question lacking enough details to give a good answer sorry.

I've Downloaded the BLUS content to a 1TB HDD / FAT32 ready for PS3
I transferred the content to the console and allowed it to reinstall GTA 5 Completely with the "modded content"

I've modded myself where i'd like to be and got everything i need so I attempted to delete all of the installed profiles along with the saves, and content. the whole 110%
Even recovery debugged the console and "System Restore" all default settings and installed GTA5 off the disk and not the HDD
the 1TB HDD was also unplugged so It would not be recognized as a storage device

still L3+R3 will enable the mod menu after fully doing everything Ive said here

Were you using a backup? That's what it sounds like, you would have to install a new backup, just a random, non-modded one, at least that's what I did when I had ofw, and it worked perfectly fine afterwards
