There's two things which are unique to your console your IDPS and PSID, now games can only ban your PSID. Sony however, can ban your IDPS(CID). Now as you've stated, yes. You do have to sign out whilst using home-brew on your console. Using PSNINJA wouldn't be advised since it leaves data of you playing a game, that you haven't actually ever played before. Keep in mind that it'll just prolong your IDPS from getting banned.
