It will not harm the ps3 or your cfw in any way if you try the rebuild database option.

Freezing upon startup is an indication of either corrupt firmware or an overheating console.

I would first try to install another firmware, such as rogero downgrader (as a safe point to see if the console will boot)
If that does not work out, you will need to try and change your thermal paste before the problem progresses
If that does not work out, you will need a reflow, a reball, or a new console if you choose
