You can use FileZilla to transfer a game that you downloaded to the GAMES folder and then from there, you can use FileZilla again to overwrite the EBOOT by going to the /dev_hdd0/game/BLXXXXXX/USRDIR/ and overwriting your chosen EBOOT there.

Not necessarily , but you'll need to update that specific game to have access to the update folder by using Multiman in order for you to place original/modded files into! You can still do it with the disc or if you have the game backed up as long as you have the update folder(s) , which are named to BLUS31156/BLES01807! Hope this helps!
