I believe PS3 system HDD itself used NTFS, but only reads fat32. Just plug it in and test it. Nothing bad will happen.

1. Insert the new hdd into the ps3
2. Boot ps3 into recovery (or just start console)
3. Select option "restore ps3 system" (or just follow prompt)
this will format the hdd to your ps3
Once finished you will be brought to a black screen asking for your last syscall(last cfw installed)
4. Reinstall your cfw.
