I got this before just deleted all game data deleted and reinstalled worked fine wasn't this game I got it on Prototype but I imagine process is still the same man. Hope I helped.

Just try it again to back up the game, i'm sure that it will work, i had the same problem, than i deleted everything and backed it up again and it worked fine

But what do you use to build your pkg? or u launch the game directly from the backup manager? because I am using geohot firmware. It is my first time doing backups :s

Use the search function at the top of the page there are several post on how to make patched eboots for geohot's fw. And there are also several with patched eboots for download. Look at you game case on the side and see what region it is a.k.a. BLEU(euro) or BLUS(US) and if you don't see it here search google for geohot patched eboot Bad Company 2. Then once you have either made your own eboot pkg or have downloaded one come back to this site and search for a tutorial on how to run backups on geohot's firmware... Again there are several to choose from... As well as multiple options to patch your game...
