Delete your games folder via ftp. Now delete any sort of homebrew on your xmb.

Otherwise, format.

I am on 3.56 with no homebrew on...Is there a way to backup JUST the official PS stuff/GTA/gamedata etc. and not backup up the entire HDD?so I can format everything?
Can I connect the HDD via an external enclosure and then browse through files and delete the backup games?

Nope, a PC won't recognise it, you'll have to take it on the chin and use the Format Utility.
