transfer the game onto your ps3, then replace the seperate eboot folder with the original one

Delete the eboot and copy the other eboot to exactly the same place as the one you just deleted. You can do this on a pc, or on your Ps3, either on multiman or comgenies awesome file manger, multiman is the easiest, simply have the eboot on a usb storage device, go into multiman, keep pressing r1 til you get to the file manger, click on USB000 or USB001 if you are using an external hard drive, if not then click on hdd0, then click on the games folder, find the game you are looking for, should be named, if not click on the icons inside each games folder till you find the right one, then once you have found the game, look through all the folders in that game til you find the eboot file and press square to delete it. Now on the other side of multimans file manage, scroll to either USB000 or USB001, to access your USB storage device, and press circle on the eboot that you saved in there earlier, this will then be copied across to where you just deleted the other eboot.
