I can confirm that when you kill the boss on this save you do get the Spelunker trophy, and the trophy to clear the game without restoring the princess if you did not have that. Also, the 10 hour survivor trophy unlocks if you use the save game for about an hour. New Game+ does not keep the Giga sword, but it keeps all the others.

Do you have any saves? Maybe one with all the swords or true ending path?
