Switching between playthroughs 1 & 2 or 2.5 may cause loss of skill points.

Thats odd. i only herd of a friend loading and having no skill points in his trees or to use. i have only been using my 92 skill point axton,sal and gaige with no issues. i have not used the other ones.

yea that might be it, but my guess is that it has to do with either switching between playthroughs OR the fact that the other skill saves done with MORE skill points are the problem. just out of curiosity, have you tried switching back and forth between playthroughs a couple times with one of the gamesaves u made (obviously i'd recommend backing it up before u try in case it does wipe your skill points)? btw it doesnt necessarily reset the skill points EVERY time you switch between playthroughs, i'd say maybe 60-70% of the time. i would love to use these saves but i don't want to worry about spending 3-4 hours beating the campaign just to get to playthrough 2 and find no/very few skill tree points lol.

If you plan on playing the DLC with these characters, backup first.
I was playing with the maxed out skill tree Mechromancer, and it wiped all 3 skill tree's and reset to 36 Skill Points when I started the DLC.
When I joined a co-op with the DLC it worked fine and didn't wipe out/reset the skill points.

This is the root of the problem. You can't switch playthroughs. You have stay on whatever playthrough your on. (1,2, or 2.5). When I joined my friends co-op game on new dlc, he was not on playthrough 2.5 so it kept wiping out my skill trees and only giving me 36 skill points. Just stick to hosting your own games or playing with friends who are on the same playthrough.
