well, there is this known bug with the psn version that doesn't pop trophies when not signed in.
otherwise maybe it's a newgame+ modded save and therefore story trophies are internally unlocked already.

Yesterday i tried to replay chapters, no story trophies. But if you start a new game (that disables cheats, because it overwrites saves), trophies pops.
