Those Who Came Before once ruled Earth. They created the human species, but after a while, the humans turned against them, and although TWCB were far superior & stronger, the humans had numbers on there side. Eventually, the humans won with TWCB being made extinct, but before this, I believe that TWCB looked into the future, seeing what was going to happen a bit to late, and they had to make a plan to make sure there species would return to rule earth once again one day, they saw that The Templars would launch the Piece of Eden Satellite on 21st of December 2012, with the satellite having the means to destroy the human race. They set up everything what has happened in Assassins Creed, Assassins Creed II & Assassins Creed: Brotherhood so far, making sure that Desmond would do everything that he has done so far. So, there plan was they knew Desmond would be using the Animus and set up Ezio to find the Pieces of Eden and go to the vault, knowing that Desmond would be watching, Minerva delivered the message to Desmond (even saying Desmond’s name, with Ezio asking ‘who is Desmond?’) of what he had to do, when Desmond finds the Apple of Eden in 2012, Juno made Desmond stab Lucy, through the womb, now this is a sure sign that Desmond would have fallen for Lucy and maybe had a child with her, but this child would not have had full TWCB DNA then, ruining the plan to continue the TWCB species. Desmond needs to have a child with Eve’s descendent for the child to be a true TWCB, this would mean a new beginning, with a new ‘Adam & Eve’, the start of a new world.

Juno said ‘the beginning, & the end’, which means the end of the world as we know it and the beginning of a new world, with Those Who Came Before as the dominant species.
Now Adam & Eve had TWCB DNA, which is passed down through generations to Desmond (Adam’s Descendent) and an unknown women (Eve’s Descendent). Which is why Altaïr, Ezio & Desmond have Eagle Vision.

I also believe that somehow, through the Apple of Eden, Altaïr discovered how to live forever. Here is what the last Codex page (XXX) says:

Soon I shall pass from this world. It is my time. All the hours of the day are now colored by the thoughts and fears borne of this realization. I know that the elements of my body will return to the Earth. But what of my consciousness? My identity? That is to say - what of ME? I suspect it will end. That there is no next world. Nor a return to this one. It will simply be done. Forever. 
Our lives are so brief and unimportant. The cosmos cares nothing for us. For what we've done; Had we wrought evil instead of good. Had I chosen to abuse the Apple instead of seal it away. None of it would have mattered. There is no counting. No reckoning. No final judgement. There is simply silence. And darkness. Utter and absolute... And so I have begun to wonder – might there not be a way to stop – or at least delay - death's embrace? Surely the ones who came before were not so frail and feeble as we. But I have sworn to be done with the artifact. To not gaze into its core. Still: faced as I am with the prospect of my end, what harm is there in one last look...

Now, i believe that Altaïr discovered how to do this, and so maybe with Ezio?. If this is true (and this bit is only speculation) maybe Altaïr & Ezio are still alive in 2012?, maybe they are something TWCB didn’t see?, maybe Altaïr & Ezio will have to save Desmond from trying to ‘save’ the world, because all that would do is destroy it and make a new beginning for Those Who Came Before?.

So basically, I believe that whilst thinking they are doing good, Desmond, Lucy, Shaun & Rebecca are actually just being tricked by the TWCB into thinking they are helping, when they are really just being used to bring back TWCB as rulers of earth?. They need Desmond to start a new world with Eve’s descendent as a new ‘Adam & Eve’. I think Altaïr & Ezio are the real hero’s who must save the world really by help stop Desmond from doing this, because this will kill off all humans.

So thats it, what do all you guys think?.

ah right!now i kinda get the first part... So does that mean that Minerva is trying to bring back the TWCB? or is she part of TWCB?
AC is an amazing story and i may even consider reading the books...

That's a fantastic theory I have to say you have put some effort in to that. I doubt Ezio and Altaïr will be still alive but I guess anything is possible with the apple. One thing though in AC1 didn't Desmond end up getting the eagle vision from the "Bleeding Effect" and that's how you used it after completing the game? I could be wrong though as Ezio has it so yeah maybe it comes from being a decendent of TWCB. Also remember subject 16's video in AC2 it showed 2 "Humans" (Adam and Eve?) running with the apple if I remember correctly so maybe that has something to do with the story later on.
