I tested my saves on previous version of game on the 28th April and it works fine. We have to wait new patch, there is still no solution for the Whole Story.
A few options come to mind, but first, thanks for getting to the root of the problem. I miss the days when patches came out along with expansion packs - for those who remember what those were (think DLC the size of games) - and a really buggy game might go up to version 1.04.
All of these options assume that the saves you've uploaded here are from 1.27 or below, or whatever patch number still works. Or if these saves are already updated to 1.28, perhaps you still have the pre-1.28 saves lying around.
Also, if an online connection is required for whichever trophies are problematic (I'm not familiar with the game), this wouldn't work either.
-1- If someone has disc version, probably simple enough unless a Day 1 patch (or a later patch) is necessary. Just uninstall and reinstall from disc.
-2- If digital version, use a PC as a proxy server, run a program called PSX Download Helper, google a guide to help you set it up properly, and you can often download version 1.00 of digital games from PSN. Again, if a Day 1 patch is necessary, or if need a later patch for a DLC trophy, this won't work.
-3- More complicated, but the only way I'm aware of to get particular versions of a PS4 game to download rather than either the latest version or 1.00, would be to use set PC as proxy, run Charles on the PC, and within Charles replace the address or addresses of the patch you don't want with the particular patch (such as 1.27) you do want. This can even work for 1.00 if PSX Download Helper runs into trouble, which is sometimes does. Problem is that the various databases of URL addresses for PS4 game patches is very far from complete.
Guides for setting up and using PCs as proxy servers for PS4s are all over. I've seen a couple of good guides for PSX Downlod Helper. Same for Charles, and I think one of them is one this site. Method 3 has been done most famously for Final Fantasy 15's Comrades DLC trophies, which are unobtainable without this method. Guides that show you how to get those trophies now, after patch 1.27 of THAT game, would probably also link to the lists of various URL addresses for PS4 game patches (they are different for each region).
