No it would only effect the game that you deleted it on.

Anything you alter will only affect what you alter. To fix this, just copy over an antiban eboot to your BO2 directories, then everything should be fine and working again.

It won't affect anything on gta 5 if you delete the EBOOT for bo2 , because it's a different game! If you delete the EBOOT for gta 5 , then that's the only time it'll get affected! Hope this helps!
