Hey man, I see you're having some issues. Hopefully I can help you, although fair warning, I'm running DEX instead of CEX, so some of my settings may be different.
Regarding your first question, I'm running D-REX the latest version, I got it from here:
As far as installing games into the hard drive, I was running into issues as well such as: black screen upon launch, transfers not completing properly, and mod menus not installing correctly.
So far, the only thing I was able to do to resolve those issues was to stop using Irisman to copy files and to utilize multiman instead.
So, as far as copying your files into your ps3, you have two easy options: FTP, or via USB.
I'd recommend Ftping via Ethernet cable, as it is 3-5x faster than doing it over Wi-Fi.
Ex: When copying files via ftp on wi-fi, I received speeds of 1.2 Mb/s. When copying via Ethernet, I received speeds of 7-10 Mb/s.
Alternatively, you can transfer your files via USB.
To do this, you'll need a usb device that has enough storage for the game, and any other files. (I use a 32gb)
Ensure that you've unRar'd you game if need be.
Copy the game into your usb device, safely disconnet, and plug it into your PS3.
Then, load up Multiman. (I'm running mine in cobra mode)
Once it loads, go to settings. (You can press L1 to customize the view)
Select File manager.
Open up PS3 Root.
You'll need to go into your usb device, and select/highlight your game. (Ex: Bles010107)
Press circle to open the options, and select copy.
Now lets copy it into the PS3's hard drive. To do this, go back to the root directory by clicking the folder with the two dots. (It looks like this: (..))
Select the Hdd0, and go into the GAMES folder.
Ensure that you don't have another folder highlighted, and paste your game into this folder by pressing circle, then using the d-pad and x to select paste.
After that, your all done, unless you have a mod menu to install.
