EDIT: Taking a quick look at the download, I'm going to guess that you're having a filepath issue. In that case, look at the text tutorial on resigning, within the link above. There are 5 zips inside of the bigger zip. Make sure you know exactly what you're resigning.

From what I know of the game, you possibly could. It's largely a matter of preference. I think a number of the trophies pop at the end of each playthrough but you might want to look that up on a trophy guide, or on the leaderboards (timestamps of people who have actually earned these trophies), to confirm. Maybe collectibles pop as you go, I really don't know.
But assuming I'm right, you would play as you want, ignore trophies as you play, and finish the game. Then check your trophy list and see what you got. Check that against the list in the roadmap that kuei1090 included with these saves. So then you know what saves you need to use to clean up.
If you're really worried about legitimacy, you can -1- cross-check against a trophy guide and leaderboards (again, timestamps) and also -2- if you have a free slot on Save Wizard (if you have Save Wizard Max that is), you can set up a second PSN account, second Save Wizard profile for that second account, and use that as a "test account" so you can double-check how all saves work before using them on your main account (just make sure you account for all variables).
Leave enough time between popping saves and it should look just fine.

I do the same sometimes. Just be aware that a small difference could change the way a trophy pops between your tester account and your main account, so control for variables like being offline or online, having the same profile save (or none at all), etc.
