Make sure you are starting the game offline, with your PS4 disconnected from the network. That can definitely throw things off in a lot of games.
If I'm understanding you correctly, your PS4 recognizes the save, but it is not showing up in your game? When you are copying it over to your PS4 from your USB stick, does the name of the game display? Or is it something like "uninstalled application"? I will assume the name of the game displays. But just in case, make sure that your game CUSA is 03450. And possibly make sure you have all DLC installed, since I am seeing this is a thread for the Game of the Year version.
But the first thing I would check is whether your PS4 is online or offline. It should be offline when you launch the game.
