I have not seen a relation between the save file modding here, and the trophies.
There are 3 distinct layers.
Your trophies are managed outside of save profile (bad ass points, skins, heads) valid per PS3 user,
Save file (level, ammo, money, backpack etc.) per BL2 in game character.
This discussion here is about the later one aka. save file.

I got stuck somehow. My main Axton char was easy to mod, until BP with 127 slots. But I couldn't go to Sanctuary's black market to purchase another BP extension. Already maxed it out weeks ago at 27 slots. For that reason I was unable to pursue your BP 900+ hack with my main Axton.
In consequence I've created a brand new Axton Lv 1 ... but things didn't went as expected... Mods which have had applied before ... BP 127 and full skill points didn't work as expected.
The "you don't own that DLC" error came up.
So, yesterday I've messed a few times with my virgin Lv 1 Axton while following your suggestion. I have saved it right after the initial scene with claptrap and moved it into game genie.
Did you start from a virgin level 1, or have you had any action before modding your chars?
I.e. have you had your gameplay already beyond "road to sanctuary"?
Perhaps it'll work above Level 5 where one for the 1st time can even use skill points and we are missing a flag associate to Lv 5.
On a side note:
we can lose the extended skill points ... After trying out the buggy Lv 1 dummy, I was ask to select regular play or true vault hunter mode on my main Axton save. At that moment, those carefully extended skill points were reset back to official 45 points.

very difficult task at our hex editor level. On PC and Xbox it can be done with Gibbed editor.
